How to check for water in marine fuel
Drain the bowl on the primary filter or water separator into a clear glass jar and look at it. Water is denser than diesel and sits underneath as a distinct layer, usually clear or straw-coloured with a sharp boundary. Sludge and dark growth at the interface between them is diesel bug.
This takes two minutes and it is the single most informative check an owner can make on a fuel system.
Why boats get water and cars do not
A car empties its tank every week or two. A boat’s tank may hold the same fuel for a season, in a hull that heats through the day and cools at night. Each cycle draws humid air in through the tank vent and condenses water on the walls.

The procedure
- Find the primary filter or water separator. It is the filter between the tank and the engine, usually with a clear or drainable bowl at the bottom.
- Place a clear glass jar under the drain. Glass, not plastic — you want to see the layers clearly.
- Open the drain valve and take a small sample. Close it again.
- Let the sample settle for a minute and look at it against the light.
- Read what you see:
- Clear bright diesel, no layer — nothing to act on today
- A clear or straw layer underneath with a sharp boundary — water
- Dark, stringy or slimy material at the boundary — microbial growth
- Fine dark sediment — tank sludge, asphaltenes or rust
- Cloudy fuel throughout — water in suspension, common with biodiesel content
- If you found water, drain until clean fuel runs, then check again after the next trip. Water that returns quickly means there is a lot in the tank.
- Record what you found and when. A trend is far more useful than a single sample.
Sampling the tank itself
The filter bowl tells you what has reached the filter. The tank bottom tells you what is waiting.
If you have an inspection hatch, a clean tube lowered to the lowest point and stoppered with a thumb brings up a bottom sample. That is the real picture, and it is often considerably worse than the filter bowl suggests.
Boats without inspection hatches cannot be sampled or cleaned properly, which is why fitting them is worthwhile on a tank that has given trouble.
What to do about what you find
- A little water, occasionally — drain it, keep the tank full over layup to reduce condensation
- Water returning repeatedly — there is a quantity in the tank. It needs removing rather than draining a cup at a time
- Microbial growth — biocide kills it and releases the dead biomass into the fuel, which then goes to your filters. Dose before a cleaning cycle, not before a passage
- Heavy sludge — the tank needs opening and cleaning. Fuel polishing cleans the fuel, not the tank walls
The symptom that confirms it
Fine in flat water, loses power in a chop. Motion stirs settled water and sludge off the tank bottom into the pickup. If that is your pattern, the tank is the problem regardless of what the filter bowl looks like on a calm day.
